Hi,
I installed a SoftEther VPN server, connection IPSEC on a Linux Debian 8, this server as my entry in my cloud internal network. My problem is that when I transfer files via FTP, files are corrupt, missing bytes.

Your firewall/gw may be preventing Path MTU Discovery to work properly.
Try lowering the MTU size at the ftp client side to...say...1300 bytes...to see if that resolves your problem.

Always the same problem with the VPN Client Windows and SoftEther client.
Files via FTP when VPN is connected are corrupt, missing bytes.
But if the VPN is not connected files are good.

Did you use SecureNAT?
Sometime SecureNAT fail to recognize end of session.

Please try to use VPN client on the FTP server and connect it to the virtual hub.
