I am new to softether and building VPN infrastructure for a customer.
Unfortunately, I am stuck with Softether for Windows because of Active Directory authentication requirement.
All traffic (Internet and Network) is routed via Softether and what we have seen is that while using Softether VPN Server for Linux, getting Internet speeds over 50Mbps (on Speedtest) while on Softether VPN Server for Windows, it drops to 11 Mbps.
Has anyone else seen this issue? Is there any special step required for Windows to get good performance?

Nope, It should not slow down due to OS. Check your bridge or DHCP items.
