Cisco PIX

Sorry if the question seems stupid but I have no background knowledge on VPNs...
My company is connected to a customer's VPN through a Cisco PIX 515E firewall using Ipsec protocol.
Is it possible to substitute the hw infrastructure with the SoftEther vpn server? If yes, there will be any limit or difference respect to the current situation?

No. It means I have no idea about Cisco Routers. But the link is running an IPSec L2TP implementation compatible with cisco IPsec VPN.
Give it a try and see if you can mimic the cisco VPN protocol

Also please notice that SoftEther does not implement pure IPSec (also known as IPSec tunnel mode, IKEv1), but instead implements L2TP in several variations and use IPSec transport mode for encryption and integrity
